You should cover it with something because you can lose part of a program and make it worthless with very little exposure.

Nail polish sounds like a bad idea. Dark-backed tape or a foil based tape is best because it is opaque and could have an identifying version number written on it.

Sure you CAN, the question is, why would you? If you're wanting to cover the window to protect from erasure, first off it requires a fair amount of direct UV to actually erase an EPROM. Second, what you need to protect against is UV exposure, so does the nail polish you're considering filter out UV? It probably does, so the only other problem to face is does it adhere properly to the EPROM, or will it just peel off when it dries?
