the way it's brewed

There are two factors that contribute to the hangover headache. One is the alcohol itself - among other things, it dehydrates you, and the body reacts badly to that.

The other factor is what is called congeners. These are by-products of the brewing process, and are what actually give the particular spirit its color and flavor. It's not an appealing thought, but they're basically toxic chemicals. There are more of these chemicals in "dark" drinks like red wine, bourbon, or whiskey, fewer of them in "clear" drinks like white wine, gin or vodka. ("If it's clear, never fear.")

Every beer has a slightly different recipe, and so each contains slightly different congeners. Since everyone is sensitive to different chemicals, it's just a matter of trial and error to find out which drinks give you problems and which don't.

Actually I think it is simply the carbonation that comes with tap beer, a bottle of bud has alot less carbonation.

One conclusion may be the presence of other alcohols ( such as fusel oils). By-products of the alcohol fermentation. Also known as congeners. The greater amount of congeners may contribute to the effect.

Some people have a reaction to carbonated colored water, I guess, as opposed to those of us who drink real beer.

It's probably the chemicals in it. Try drinking the original stuff called Budvar made in Czech Republic.
