There is a small chance that they will get contaminated but I would be more worried about the fact that they will absorb water and be soggy. Also, why does it matter if they are cold or room temp? Couldn't you put them in the fridge and avoid any chance of food poisoning-maybe the cold would keep them from absorbing as much also.

I would soak them in water, it will stop them from going brown, and I don't see any reason for you to put them in the fridge.
