German engineering, and the diesel motor was a German invention, and was far superior than gasoline engines like many allies had in th beginning of the war. German engineering in controls and equipment was legendary, fine crafted fro the best resources available in the submarines, the Germans loved the U-boat, they had few ports, and fewer deep water one for large warships, and those little deadly u boats could work out of anywhere, it was a boon to the German navy, but German enineering was the main advantage in WWI and II.

The short answer: snorkels.
The Germans employed snorkels to allow their diesel engines to run, so as to charge their batteries (all submarines were diesel/electric in both world wars) while the boat was submerged.
Allied submarines did not have snorkels until after the end of the Second World War. They had to surface to recharge their batteries and thus were much better targets than their German counterparts.
The longer answer: direct injection, also known as solid injection, or blast injection. The Germans have a long tradition of building very torquey, very efficient diesel engines.

Like any new weapon of war, it has a short superiority time until the oppostion can design something to defeat it.
Once ASDEC (underwater radar) was perfected the Nazi U-boat Crews lost their edge, they could run but not hide, for them the happy time of sinking ships and machine gunning the crews in the water, when and where they choose was over.
Their re-supply ships were picked off one by one and a submarine without fuel or torpedoes is a useless weapon.
30,000 Nazi U-Boat Crew lost their lives in WW2 the highest casualty rate per size of Unit in WW2.
The Allies on the other hand could build more submarines in quicker time, keep them supplied and carry the war to the enemy shores and defeat them.

The power plants, like in most German products, were well built. Plus the Germans were very advanced in synthetic materials. The synthetics last longer and were easier to maintain. I think the wolf pack of the early war was successful in disrupting the support to England but the blockade never succeeded. The allies on the other hand successfully blockaded the Philippians and Okinawa. I think it was really a draw on who was better, the Germans had technology but the Allies had tactics and better communication.

Actually the US Subs were the best. They managed to accomplish there in the Pacific where the U boats failed in the Atlantic. The Germans did introduce a new diesal sub late in the war but as with the ME- 262, V-1, V-2, and Tiger Tanks it was to little to late.

They weren't necessarily better boats - the captains & crew tended to be better perhaps, and the Kriegsmarine developed some very effective submarine tactics.
Strategically the U-Boat was very important for Germany, as it's enemies depended hugely on sea transport, and Germany's surface navy was too small to attack it effectively.
