specifically how would you say "the story of the hidden gods"?

Fabula de deis arcanis

Fabula is best fit for 'story', and although it does carry the sense of fiction without additional information, it may also be a narrative of fact if the context so indicates.

de + ablative is good for 'of the' in the sense of 'about'.

I used 'arcanus' for 'hidden'. That means 'secret, private, hidden; intimate, personal; confidential' and seems to fit better for talking about gods.

The Romans had family gods, and there is a story about a man who founds a new city, bringing his family gods from the conquered city, across the sea for seven years, and into the new place... Indeed, that book is in some ways "fabula victorum penatum."

In my translation, I took lost to mean conquered.
There are other words for lost / hidden

"fabula abditorum penatum" is a story of hidden gods. (Hidden like a treasure is hidden.)

fabula is a story, but it's fiction
fabella is a short fabula
narratio is a story that is fact, like a court deposition or a newspaper article
historia is also a story
mendacium is a lie
fama can mean a story or rumor

Perhaps "Liber de Diis Occultis" though depending on the type of story, maybe fabula, fabella, or historia instead of liber (=book), even poema or carmen.

Edit: a story "of something" in the sense of "about" rather than "belonging to" is usually expressed with "de + something-ablative". Genitive indicates belonging. Liber Dei=A God's Book; Liber de Deo=Book about a God

And penates are like Dobby the House Elf - if you mean something more like Cthulhu, you definitely want "dei" and not "penates."
