I was watching a WWII documentary on the History Channel regarding Midway and it showed a flag that looked like the English flag (White flag with two red lines crossing one another) on one of the Japanese flag ships. Is this some type of naval insignia or a signal flag of some sorts?

It's a signal flag. The Japanese Naval Ensign had a red ball in the pper left corner to represent the rising sun, with red lines emerging from the ball on a white field. It's the same one they use today.
