Arigatou, Doumo, or very formal arigatou doumo gozaimasu (this one is for being very polite). Well yeah there you go three of them.

There are many ways to say thank you.

domo : ども- This would be used simple situations where you don't want to be too formal.

arigatou gozaimasu: ありがとうございます this is much more formal. way of saying Thank you.

There are also lots of variations. You could say:
1) domo arigatou:どもありがとう
2) arigatou:ありがとう
3) domo arigatou gozaimasu:どもありがとうございます
4) domo arigatou gozaimashita:どもありがとうございましたfor thanking someone for something done in the past.

okini : this is thank you in the Kansai Region of Japan (which includes Osaka, Kyoto, Kobe)

sankyuu三九: this is slang for saying thank you. It actually just the numbers 3 and 9 which sounds like "thank you" to Japanese people. I'm not sure how many people would still say this. .

Arigatou is the way to say thank you.
If you want to be very polite you say
arigatou gozaimasu.
