Use JFK for two reasons
1) Because of the AirTrain which is a rail connection that connects JFK to basically the entire vast NYC public transit system and as such allows you to get to places quickly and cheaply.
2) Because you can get a lot of non stop fllights from the west coast into JFK [LAX-JFK or SFO -JFK or LAS-LAX -JFK ] and none into LGA. Anything into LGA from the west coast will require a change of aircraft somewhere mid continent.
The end result is a faster and more comfortable flight.

JFK is connected to mass transit and trains, which will take you into Manhattan fairly quickly. Laguardia only operates on buses or cabs.
Also, if you're coming from the west coast, you'll fly into JFK. Laguardia has a perimeter rule which prohibits incoming and outgoing flights that exceed 1,500 mile--Denver is the farthest west you can fly to/from out of Laguarida--so most transcontinental flights use JFK and Newark.

If you're taking your own transport from the airport, than Laguardia is closer. But as far as public transportation, than JFK has subway access via the airtrain.
FYI, don't be fooled, transportation from our airports is still confusing if you don't know our system. I would suggest one of the shuttle services like http://www.supershuttle.com/ Super Shuttle. They're cheaper than cabs and defintely easier than PT when you have luggage. If you do this, go from Laguardia because it's geographically much closer to Manhattan.

JFK is an international airport, and it's a lot bigger so there is a lot more avenues of getting out of the airport - AirTrain to subways, NYC buses, shuttles, taxis, and car services available to you (and more frequently) to get to Manhattan and all those major attractions.

LAG is closer to the Bronx. You would pay the taxi's toll for the bridge into the Bronx as well as the taxi fare. To get to Fordham Road would probably run you around $25 plus tip, depending where on Fordham Road, which is a long street. Subways with three bags of luggage is hopeless

jfk isn't that far away from like times square, etc. But statue of liberty is quite a distance. Don't know bout la guardia? sorry. :)

Since JFK built the plane to the train rail it has made it easier on tourist to travel into Manhattan.

JFK. When I leave/arrive from LGA or JFK, if there are weather or flight delays - the delays are longer at LGA than JFK.
