Yes Pope John Paul apologized for this at least twice.
John Paul II’s letter of June 15, 2004 addressed to Cardinal Roger Etchegaray on the occasion of the release of the “Report of the International Symposium on the Inquisition.” In it, he reiterated the apology he made in his Apostolic letter Tertio millennio adveniente. He also repeated the petition of forgiveness he offered on the year 2000 Day of Forgiveness (March 12). This apology, he stated, would be “valid” for the “dramas linked to the Inquisition as well as for the wounds they have caused in the memory.” It seems funny that some of the "Christians" answering this question were unable to do a simple google search before spewing out falsehoods about the Catholic Church. Either they don't know the truth or don't want you to know it. Scary.

That happened like, what, over 500 years ago!? The Church then and the Church now are completely different. If you've seen that difference I think it's safe to say the Church has already more than made up for its mistakes.
Also, remember that the Church is run by people. Human beings. And like all human beings, they're also prone to temptation and corruption. That's a fact. Nobody's perfect.

You might not care, but I do.
It was my people that were persecuted and expelled due to the Inquisitions.
It was my ancestors that were killed by Crusaders in Germany.
I do not want or expect any compensation, but an apology and a vow never to repeat those actions to any other people would be nice.

Actually John Paul did shortly before he died. He actually wrote a note to God and put it on the Western Wall of the Jewish Temple.
