USS Intrepid is in New York City; she is an Essex-class from the Second World War. USS Midway is in San Diego, a post-war aircraft carrier. I think USS Yorktown is in North Carolina, but I don't know in what city.
Other naval museums/exhibits can be located on the web. Two of the more interesting are U-505 in the Chicago Museum of Science and Industry and USS Nautilus in Groton, Connecticut. A must see is USS Constitution in Boston; she is the oldest ship in the Navy.

USS Intrepid in NYC on the west side of Manhattan. USS Lexington in Corpus Christi. USS Kitty Hawk will be open in San Diego in 2008. That's just three. The big Naval Museum is located in Washington and is known as the Navy Memorial. I've listed the URL for their web site below.

The Mid-Atlantic Air Museum
The display hangars have a Hawker Hunter, F-86 Sabre, F-84 Thunderjet, B-25, P-2 Neptune and P-61 Black Widow, currently under restoration.

I second the USS Midway museum in downtown San Diego. You are right across from NAS North Island and will see any active carriers in port across the bay. Also, there may be some ships from Naval Station San Diego transiting the bay either out to or back from sea.

Tour the Midway located in San Diego near where Broadway meets the San Diego Bay.
Take a tour of the ship, view the great Coronado Bay Bridge, take a water taxi to Coronado and wander through the shops near the landing.
Return to San Diego and make your way to the Marriot near Sea Port Village.
Go up to the very top floor and have a glass of red wine and a plate of fruit and fine cheeses while you take in a 270 degree view of San Diego.
Finally, make your way to the Gas Lamp area, on Fifth Avenue to Lou and Mickeys and enjoy some fine dining before going to Petco Park to watch the Padres.
Lose.

Intrepid's currently under renovation across the river in NJ right now. as the people above have said the Yorktown(Essex Class) in Charleston SC and Lexington in Corpus Christi are the only options right now.

Geeeeesh, I feel old here! Two ships I served on are now museums......Lady Lex, and the Kitty? Pass the Geritol.
Also, the USS North Carolina, berthed in Wilmington, NC....a great tour!
