You can't re-file it, what you have to do is file a 1040X, which is an amended return to correct the error. There are 3 columns to the 1040X, the 1st column is the return as originally filed or as adjusted by the IRS, the 2nd column are the changes, and the 3rd column is the corrected return. And then depending on which way the changes go, you would end up with usually a refund or owing due to the changes. The 1040X cannot be electronically filed, but has to be paper filed, also you would fill out as part of the 1040X the reason(s) for amending the return, and it's usually a good idea to file supporting schedules (including a 1040 return as if it had been filed correctly in the first place) from the return that had been changed (ie. if Schedule A - Itemized Deductions are what changed, then file a corrected 1040 and a correct Schedule A along with the 1040X).

You'll have to file an amended return using Form 1040-X. You can't just re-file the original return.
The easiest way to proceed is to actually prepare the corrected return using the usual forms and sechedules and then putting it side-by-side with a copy of the original tax return to fill out the Form 1040-X. The reason for that will be immediately apparant as soon as you see the 1040-X. Once it's complete, attach copies of any new or changed schedules (but NOT the basic 1040) and mail them in with the Form 1040-X.

Yes. File Form 1040X. You have 3 years from the date of filing a return to amend it.

Not exactly - you don't just refile, you'd file a 1040X amended return showing the changes.
