Leave him out of the crate! Obviously he is happy when he is out so why make him suffer.

What do you do when he cries? If you open the crate and let him out, this will teach him that by crying he can get you to do what he wants.
First, teach your dog the the crate is a good thing. Grab a handful of his favourite treats and bring him over to the crate. Let him smell a treat, then toss it into his crate. He should go in after it. (If he doesn't, try small chunks of chicken breasts or hot dog). Repeat this step two or three times. Next toss a treat into the kennel and when you dog goes in to get it, push the door shut (don't latch it). Wait until he finishes the treat, then let him out. Repeat this process several times a day, each time leaving the crate closed a little longer and start latching it. The key to making this work is either letting him out before he starts to whine, or calming him down before opening the door. If you let him out while he is whining it will just reinforce the bad behavior. While he is in there, occasionally pop a treat through the gate. If your crate is filled with snuggly materials and a safe toy or two, your pup should get used to it pretty quickly. After they learn that they are not going to be let out when they cry, most dogs come to love their crate. Mine used to howl whenever I shut the gate, but now it's where he goes when he wants a break from the rest of the family.

Puppies can get separation anxiety when left in crates. The goal is to make the crate a positive experience. If he hasn't experienced the crate much, have him explore it, encourage him into it with treats, close the door and keep him in for short periods of time. Gradually lengthen the amounts of times he's in there until he gets used to it.
If he whines or barks, simply ignore it. If you respond to his barking, he will continue to do it since it gives him what he wants.

He's a pup and doesn't want to be in there, they don't want to be put in a small crate, they'd rather be out with you but sometimes you have to put them in there. He should get use to it soon but if that doesn't work and he whines and barks during the time he's in there use the terms ''no'' and ''shhhh'' and when he does stop reward him with a treat and praise him with ''good boy'' and along the phrases. He'll soon catch on that if he's quiet he'll get a treat and should stop. Also make sure he has things in there that comfort him as in a blanket and some small toys he can play with while he's in there.Shows them that the crate can be good to be in some times and can feel safe in it.Hope this helps and good Luck. when my dog was a puppy he did the same thing and when my mom got fed up with the barking she bought a small clock and wrapped it in one of my blankets enough to where he couldnt get it but still hear the ticking.
A puppy sleeps next to its mother almost all the time before it's taken away so hes used to hearing her heart beat and gets scared when it's no longer there and when you take away mommy your the next best thing and the ticking simulates a heart beat and a familiar smell is another thing that comforts them
so you can try putting a clock that ticks next to the crate and give him an old shirt or blanket to sleep on and a few chew toys to keep him busy its worked with my dog and he no longer whines or barks when he gets in his crate even without the clock and blanket
good luck

He wants to be with you. That is why he is whining and barking.
Cover the crate, or put a piece of your clothing in there with him.

A sock or A Shoe will do the trick. Make sure you wore the shoe or the sock first - you want the pup to be able to smell your B.O.
When the pup starts teething take the shoe away -caz then you won't have any shoes left.
