a root note is basically the key that the song is in. let's take your minor pentatonic in "D"; to play a 12-bar riff, your chords would be D - G - A throughout the song. your root note is D, since it's the base (not bass) note of the chord progression. as far as the scale goes, whatever pattern you're using for the scale on the fretboard, move it around (up or down the fretboard) and you've got A or G or E or whatever. the beauty of the pentatonic scale, whether major or minor, is that the pattern is the same, you just start the bugger at different notes depending on the scale or root note of the song.

The above answers are correct.

Additionally, the root can refer to the root of a particular chord. If it is an "A major" the root is A.

If it is a "C half-diminished7th add #9" - the root is C.

If it is a "Q# Minor (no such chord)" - the root would be Q# (no such note)

That is EASY - the "root note" is just whatever note the scale starts on:

C scale = C is the root note

F scale = F is the root note

Bflat scale = Bflat is the root note...

easy!!!
