The Merchant Marine is made up of Civilians and Civilian owned Merchant Ships where as the Navy is made up of Military People and Navy owned ships.

The Merchant Marine took the brunt of the German Navy prior to the Declaration of WWII and shortly thereafter.

Unfortunately the USA does not have much of a Merchant Marine any longer. During Desert Storm and Iraq almost all shipping had to be contracted to Civilian agencies of other governments.

There is a Merchant Marine Academy somewhere in New England. Their graduates become Officer in the Merchant Fleet.

The Merchant Marine and the Navy do operate together. Military Sealift Command operates Navy owned ships that are manned by Civilian Merchant Mariners with a sparse Military compliment. In fact the Military Sealift Command is the largest employer of Merchant Seamen in the USA.

Confusing? Well yes it is confusing and that is a sad situation.

I think you mean the Merchant Marine and the Navy.

The Navy is mostly combat oriented and is military. The Navy has limited support assets of its own.

The Merchant Marine is run by civilians and does support roles to the Navy such as refueling at sea. They cover the support area the Navy does not fill itself. I also believe they operate the Armys Troop Transport Ships. (Little known fact, the Army has more vessels then the Navy.)
