Well, I think you just answered your own question there. If the fans are not kicking on, check the fan relay and fuse. Swap it out with the horn relay and see if they turn on. Good luck!

check the fuse, then check the relay.
these are both very common fixes for this problem in Neons.

The relay is located below the battery attached to the engine side of the driver side wheel well. Make sure you get a replacement that has the same plug type, they switched them between 95 and 99.

i always start with the thermostat -- replace the cap if its shot -- these are inexpencive items and they can save you an engine --- as far as the fan i would check the fuse that controls the fan first --or the relay -- on some of the newer stuff you may have to diagnose other problems with a tester .

I have to say that I think your all wrong. I have four neons and they all have the same problem.......head-gaskets. Get the new MLS gasket kit and replace all of the gaskets in the kit. Its a big job but a mechanic can do it cheaper than the dealer. The gasket on these models goes bad after 100k miles, for me one went out at 80k, 120k and another at 150k, 180k so if varies.

there is a proceedure for bleeding that cooling system. and unfortunatly I cant for the life of me remember the engine. but if you drained the coolant there is a very good chance you have what we refer to as a air pocket and it will cause an over heating problem

5 bucks says its the water pump. easy to test thermostat , throw it in a pot of water. boil it. it will open if it works.
