Switching to the 1999 to 2004 Mustang GT heads and intake would give you a big boost over the setup you have now. If you're going to tear it down that far though I would go with a set of ported heads and an aftermarket intake.
You can buy the heads remanufactured and ported with no cores at a pretty decent price. That and a good aftermarket intake and full exhaust will get you into the 300 HP range. Swapping cams while the heads are off would help as well.
Rear end gears will not improve your power any but they will increase your acceleration and make the car feel much stronger. Cold air intake and underdrive pulleys are both relativly cheap and easy to install. These will add a little power as well.
