By the flight hour. That means they get paid from the time they release the parking brake and push back to the time the arrive at the gate. Ever been on a flight that's had to sit on the ramp for a few hours before taking off and wonder why the pilots boarded up so early? They don't get paid if they sit around the terminal. Pilots will also get per diem, which is a some hourly wage ($1-3 / hour) for ever hour away from home. That is to cover travel expenses like meals and what not. It does get a little more complicated than that depending on what's in the pilot's contract but that's the gist of it.

In the regional Airlines $35,000 - $60,000 depending on experience.

The big Airlines

Second Officer (new recruit) $50,000 - $60,000

First Officer $70,000 - $150,000

Captain $150,000 - $250,000

Airline Captain over 20 years $250,000 - $500,000

I dunno about most of them, but an airline pilot 10 to 20+ years into their career I would estimate at least $400,000 annually.
