To pray is to speak to God. Sometimes this is praise or acknowledgement, but to pray "for" someone is to ask that God to take care of them.

When she says "I'll pray for you" it means "I appreciate the seriousness of you situation, I'm totally unable to do anything about it, but I care enough to talk to God on your behalf." It generally means you can't count on them for anything more than that.

"I have a problem. This gang is coming over here to beat me to death because I owe one of them twenty dollars. Can you help?"

"I will pray for you."

"Thanks a lot."
