The 3rd heaven is referred to as the secret dwelling place of the Father.

One idea is the "third heaven" refers to the dwelling place of God. The first heaven is the waters and firmament of the earth. The second heaven is the celestial heaven of the sun and moon. The Third heaven is where God is.

So, when Paul saw God, it was in the third heaven.

It is talking about the three degrees of Glory, the 1st is the telestial, 2nd is Terrestial, 3rd is Celestial. Paul in no way was talking about our atmospheres, he expounds later in 1 Cor. 15:40-42. Hope this helps.
