Er, sorry, but "upgrading the human body" sounds like Cybermen from Dr Who! As far as explanations go, it's very simple.
In general terms, the evolutionary process works by changing or ADDING something to a species. It doesn't REMOVE things. That being the case, vestigial organs are probably those which due to mutation which developed LESS than before. If it happens that such gives an advantage to the next generation and that members of that population reproduce, then it becomes more likely to be passed on to latter generations.
So, in humans, things like an appendix might have had a use once, but became vestigial because in doing so it somehow gave an advantage (perhaps the energy that would have been used in growing it went on something else).
Humans aren't the only species with vestigiality - they've discovered vestigial legs in Dolphins (see link below)!

I can very easily come up with an explanation for vestigial organs in the context of evolutionary theory. (Craig-- there are vestigial organs, the tonsils and the appendix are two examples).
As humans evolved a more complex biochemistry that became more efficient through time in conducting certain tasks, the single organs that used to perform those tasks become less and less important. The role of those organs in the body gradually decreased through time due to evolutionary driven changes elsewhere, but the DNA or our species still has the encoding to produce this organ, because the genes for an entire organ are not prone to just suddenly disappear. After enough time has passed, those organs are still around but the other, faster evolutionary changes that renders them unimportant have already taken place.
I propose that this is a perfectly logical explanation of vestigial organs in the context of evolution. I see nothing wrong with your explanation, by the way, in the context of creation. But just because you have come up with one doesn't mean that scientists don't have their own logical explanation.

A perfect God wouldn't need to "upgrade" anything--everything he makes would be flawless from the get-go. :P You're arguing that God is imperfect, and I don't think many Christians would appreciate that, lol.
Vestigial organs are easily explained as evolutionary remnants of structures that used to be useful but no longer are. Sometimes they become harmful, but most of the time they're neither beneficial nor harmful. Take the coccyx in humans. Since through our evolution we stopped growing tails, the coccyx is vestigial--it serves no purpose. But since it's also not really harming us in any way to have this extra body part, it'll take a lot longer for it to be naturally selected away than a harmful vestigial structure.

vestigial organs are what's left over from evolving. That makes much more sense then god just taking out organs and implanting new ones. God created us using laws that He created. He's not going to break those laws to prove Himself.

Actually, there is far more proof of evolution than there is of God. To believe in God is a matter of faith and the truth is, we have so many different religions and faiths that one can pick and choose any one of them. But Science strives to be exact and each tidbit of knowledge about ourselves and our origin is truly a gift.
Belief in a Deity usually depends upon the place of one's birth. If you were born in the Middle East, chances are you would be praying five times daily to Allah. If you are born elsewhere, you might be Buddhist or chanting to the moon, or praying to the Raven.
Today, many Christians believe the world is only about 5,000 years old. They have placed these beliefs in our schoolbooks. But the world is older than that, as carbon dating and other studies have proven and there is danger in purposely teaching ignorance to children. One can't ignore the benefits of scientific discovery in today's world, because the discovery of genetic strands, DNA, and the exploration of space open up new vistas for us.
