I swim about 50 - 65 twenty-five meters laps everyday, but I don't want to get my muscles used to it. If I run first and swim afterward would that be better for my muscles so I can lose more weight/fat?

Everyday? I would say you are over-training. You need to realise that any excercise is only as good as two other elements and those are REST and DIET. Without paying attention to these two elements, it really doesn't matter how much excercise you do honestly. SO I would back off a bit - keep the intensity up by all means - but five days is more than enough - in fact four is probably better.

Probabaly best also to concentrate on one discipline at a time, so alternate the days - one day swim, another day run.

you need to lower your calorie and fat intake as well, you would be overdoing it on that much exercise
