The remotes will only work to "lock/unlock" when the ignition is in the lock/off position. If you're testing the results of reprograming, with the key in the ignition & the ignition in any position, other than lock/off, your 'test' will give you the situation that you're describing.

You may program up to 4 remotes & you must program them ALL at the same time.

Try reprogramming again, using the EXACT directions on pages 97-99 of the owners manual.

The download is FREE (taken from Fords website) & in pdf format. You should save the manual to your computer for future reference.

Do it again, turn key on and off until door locks go down and proceed to push the buttons on fob the new one if the alarm still comes on you may have to many fobs already program in to the system and you have to delete them from your truck , let me know hope this helps.
