He has the power to commute or pardon any federal offense except for conviction of impeachment. Many Presidents have exercised this authority for military prisoners - one of the most well known cases is President Nixon's commutation of the sentence of Lieutenant William Calley, who was convicted of twenty two counts of murder for his conduct at My Lai, to time served in 1974 (after 4 years).

Well the worst commutation or pardon ever by a president, was Jimmy Carter pardoning all the draft dodgers many years after Vietnam! Allowing all those cowards to repatriate back to the U.S. was a slap in the face to every warrior that ever served and put his life on the line for his country!

Yes, the president can pardon a military prisoner. I think either Lincoln or Johnson pardoned confederate soldiers.

Im almost certain he can. But should he? Just because someone is/was in the military doesnt make them a nice person. If they did something to end up in prison, they must not be that great. Terry Nichols for instance, he was in the army. He helped Tim McVeigh blow up the Oklahoma federal building. He certainly doesnt deserve a pardon simply because he was in the army.
