In the 40s and 50s, 52nd Street was the jazz neighborhood of NYC. Chicago and New Orleans were also hotbeds for jazz. So when the jazz musicians hung out, they chatted with each other. When they talked about NYC, they called it the Big Apple. Thus it's a jazz slang.

Because there were a lot of horses at that time in the 1920's racing and because horses like apples the guy named Fitz Gerald gave it that name as a catchphrase
