Some of the 'germs' that help digest your food are the same as the ones that cause organic materials to rot.
(when you die, it's the bugs in your guts that cause the rest of your body to putrefy)
So the smell is probably 'bad' because we prefer to avoid rotting stuff. This would be a good survival strategy, because you can catch a lot of unpleasant diseases from rotting stuff. Farts probably smell really nice to flies, who use sh1t as a place to meet potential mating partners.
The food you ate isn't really 'rotting' while you digest it; your 'gut flora' (friendly bacteria) are carefully selected for the particular demolition tasks that will help release nutrients.
Incidentally, the gases evolved by digestion mostly do not smell. Those that do, are usually a result of indigestion or dodgy food. Not much methane or hydrogen are normally produced (although sometimes, some types of indigestion will do this). The large amount of bacteria in your intestines produces a lot of Carbon Dioxide (it's a product of 'respiration' in all plants and animals). This, and air that you swallow when eating quickly, is the main component of 'flatus' (farts). Most farts do not burn.

Because of the gas that is inside your guts. According to Wikipedia, the primary gas released is nitrogen along with methane and hydrogen (yes, your farts are flammable).
