1. The civilization had been warned by a prophet of God to change their ways.
2. They were given sufficient TIME to change their ways (one of the civilizations was given almost four hundred years).
3. An offer of peace was extended.
4. The women and children didn't get out before the fighting started, but instead stayed to fight.

These were NOT good people that were killed. They were murderers, who sacrificed their children, and engaged in cannibalism and orgies. It isn't that they were "nonbelievers" or "infidels" that was the problem. They just weren't good people. There are lots of instances of different civilizations being left alone, even if they worshipped different gods.
