Because you are aware that despite your best efforts, christianity has been deeply rooted in western culture for hundreds of years... and beyond even the level of religion it has wormed its way into everyday speech. You have throughout your life heard people use these statements as expletives... and it has stuck with you enough that you use it as reflex just as they do....
It is only once it is said that you become aware of it being said and aware of the religion's influence getting even to you..... and you resent that...
The only way to avoid it is to slowly but surely mutate it. Change the words slightly and you shouldn't feel so guilty about it. Change it to "Rod dammit" or something... and despite it making no sense, things should improve for you.

Because we are taught most of our young lives that saying that is horrible... Some even go so far as to say it's worse than saying F word.

Because you're not really the atheist you make yourself out to be. You know that God doesn't want you to take His name in vain so you feel guilty when you do.

Probably the Holy Spirit is starting to deal with you. God wants everyone to be saved. So, listen to the Spirit of God and give your life to Jesus.

Good question. Your deep beliefs and your immediate thoughts are not in agreement. This results in negative emotion.
We are all influenced by our own habits and other people (such as our parents).
You can change your thoughts much quicker than you can change your deeply held beliefs.

Whenever I say "holy cow" I neve feel guilty. Why? because I do not believe cows are holy. Maybe you are not so "atheistic" as you think.
