God never contradicts Himself.
As said to similar questions, there is a difference between killing and murder. The more accurate language for that commandment is 'thou shalt not murder'.
God commissioned the killing of peoples who were bent on violence. These were not mere pagans, but people who thought nothing of killing and taking whatever they wanted. So, Israel was commissioned to take 'em out. These peoples were not much different in thought than today's terrorists.
Murder, as we know, is killing for selfishness, greed, personal revenge, blood-lust, etc. That is way different than taking someone (and evil wrongdoer) out before they take you out.

Not so. The New World Translation uses the word “murder” instead of “kill” at Exodus 20:13 because the Hebrew word here is ratsach, which means, according to Young’s Exhaustive Concordance, “to murder, pierce.” Regarding this same Hebrew word Strong’s lexicon of Hebrew words states: “ratsach, a prim. root, prop. to dash to pieces, i.e. kill (a human being), especially to murder.” To murder means: “to kill (a human being) unlawfully and with premeditated malice or willfully, deliberately, and unlawfully.” Webster’s Third New International Dictionary.

When God says don't kill it means don't do it intentionally. They fought for God to protect God's people. When you do something to help people in Gods sight its alright.
