Yes it is. Not against atheists but against foxholes.
Pity the poor foxholes, stuck being filled only with theists praying for protection. The foxhole is not doubt constantly thinking "what the heck do you think I'm providing? And I'm real. Do I get any thanks for saving their lives? Heck no. Why won't someone allow an atheist in here for a change?"
If other forms of protection like not enlisting in the first place are allowed to have atheists then it's discrimination not to allow foxholes to have atheists to.

I'm an atheist, I have no desire to be in a foxhole, but for those who do, if the only reason you don't allow them in is because they are atheist, then yes, that's discrimination.

jbtascam, you sound just like Hitler, Castro, and Franco. You cannot say that just because of someones religion, or lack thereof, that they don't deserve to live. That's a disgusting, rude, arrogant, and flat-out stupid comment to say.
To answer the question, yes, it would be discrimination. You cannot deny someone the right to live just because of their beliefs.
