Check their web sites to see what the current shows are. Sometimes they may be between major shows and have limited exhibitions. This is especially true at the Guggenheim.
One that you might overlook is the Forbes Magazine Galleries. It's only open during business hours. They used to have a large collection of Fabrege eggs, but they were sold to a Russian multimillionaire a couple of years ago. They still have Malcolm Forbes collection of antique toys which are fun to see.
The Brooklyn Museum of Art is often overlooked. It's easy to get to -- there's a subway stop right in front.
The Ellis Island Museum is a good one to see to.

The Museum of Sex is incredibly fun and funny to go to, especially with your boyfriend girlfriend.
My other favorite museums are:

The Intrepid (Not currently open until 2008)
I've wanted to go the the Tenement Museum but haven't gotten there yet.

Go to the American Museum of Natural History. They have a planetarium, an IMAX (currently "Dinosaurs Alive") and some really great exhibits like "The Hall of Human Origins", "Frogs", and "Mythic Creatures".
