The farther away you stay from Manhattan the cheaper. Try New Jersey. For tours contact the NYC tourist board in Manhattan.

Stay anywhere within an hour of the City by Train, either in New Jersey (New Jersey Transit), Westchester, Dutchess or Putnam counties (Metro North), or Nassau County out on Long Island (Long Island Rail Road).

For the Grand Tour of NYC, Id do the Grey Line Sightseeing tour. Its a buy one ticket per person and its hop on/hop off all day and then some depending on what price package you buy. Theres different "loops", thats how they desiginate the different routes the buses take, theres an Uptown, a Downtown, and a Brooklyn loop.

Theres also different tours that they offer. 28 of them to be exact, here is the website. http://www.grayline.com/Grayline/destinations/us/newyork.go

There are other companies as well, but this the one I see most frequently.

To see the city from a different angle, take the Circleline cruise around Manhattan to see it from the water. If possible, take it at night, you wont regret it.
