I'm a military officer.
No, you shoot which with which ever hand is natural to you. You will even be issued a left-handed weapon if possible.

I don't know what job your going for, but to graduate out of any of the four boot camps (Army, Air Force, Navy, Marine Corp) you can be left or right handed, though as a lefty I can tell you, when your in a hurry, leftys are a lot more likely to get a hot peice of brass fly out and hit you.
There are jobs in which you have to shoot with specific hands, or non-dominent hands, ask a recruiter which jobs require that

I don't think it will matter.I'm not in the military but I will give you some advice anyway. When I was 17 years old I took a paintball to the right eye. After a few surgeries I gained a lot of eye sight back but I can't shoot with open sights out of that eye anymore.I went ahead and started shooting left handed and am now pretty accurate, and with a scope I can now shoot both left and right. So my advice is to practice as much as you can with your right and before you know it you will be kicking major a** with your left.

The M16A2 entered service in the 1980s and fired the NATO standard, the Belgian-designed M855/M856 cartridge.[1] The M16A2 is a select fire rifle capable of semi-automatic or three-round bursts and incorporating design elements desired by the Marine Corps.[1] These features included an adjustable rear-sight for windage and elevation, a 5/8 inch longer buttstock, heavier barrel, case deflector for left-handed shooters, and rounded handguards

You may use either hand, it is not necessary that you shoot right-handed. I was in the Army for eight years and always fired left-handed. You will have to be able to fire accurately from both the standing and prone (laying on ground) positions.
Good luck, and thank you for your interest in serving your country.

You will, in some careers, learn to shoot with your non dominant hand. Does not mean you have to shoot with only that hand, but is for the purpose of being able to use either in case you are not able to use your normal hand (i.e. injury to your arm or hand)

i'm a lefty and i served 4 years in the Marines, i shot which ever hand i felt like shooting, and always shot expert(highest rank). it is best to find out which is your dominant eye and shot to complement your eye instead of left or right handed.

I don't know who told you that but it isn't true. I'm a Marine and we are known for our marksmanship and I have several buddies that shoot left handed.

I doubt it. You shoot with whatever hand your dominant eye is, otherwise you'd be useless because you wouldn't be able to hit a target...
