I know that we as muslims are commanded to, for only through questioning can you come to understanding. My faith has been made stronger by questioning it and then finding the answers within it that also made sense. My faith is also strengthened by those who stalk and ridicule, for I know I've touched a nerve and they did not like having to see that they were wrong in their assumptions. Do you question your faith? And has that helped you to better understand it?
A verse in the Qur’an states, “Those who remember Allah…reflect on the creation of the heavens and the earth.” The Prophet Muhammad, peace be on him, said, “Seeking knowledge is a duty upon every Muslim.”

Its not our religion none of them are, they belong to the lord that is first.
Second there is ayat in the Quran that says
"I gave you this book so you may ponder over it, the wise!"
So it all depends on what you mean if its pure intention to seek the pleasure of Allah then I don't see any harm in it.. as long as the rules are followed with peace and patience..
but if your going totally against things and making your own deen which we can never do.. then its transgression and a great sin... Salam great Question sister jazakAllah khair

Yes, being a convert Muslim i am constantly questioning Islam, and yes in Islam we are encouraged to seek knowledge. Even in the hadith, Prophet Muhammad (saw) said to seek knowledge in the way of Allah.
So questioning is how we seek knowledge. By questioning and finding the answers, we gain knowledge. The best thing I like about Islam is that for all my questions so far, I have found the answers in the Quran.

Yes. We must be able to ask questions in order to find answers. This is one of the doctrines of the Church of Jesus Christ of Latter-day Saints (my religion):
The Lord says this to us:
8 But, behold, I say unto you, that you must study it out in your mind; then you must ask me if it be right, and if it is right I will cause that your bosom shall burn within you; therefore, you shall feel that it is right.
9 But if it be not right you shall have no such feelings, but you shall have a stupor of thought that shall cause you to forget the thing which is wrong...

I like how Muslims are prepared to study things out in their minds and are willing to read about and discuss other religions. We should not be afraid of learning. God will lead us in the right direction.
Added: utopia... Intellectual arrogance seems to be a tenet of atheism. It's a fallacy that only stupid people believe in religion... IQ has nothing to do with it. My IQ is 130. Perhaps if there was some way to measure Spiritual Quotient, this might yield some interesting and elucidating statistics.

Have you reflected on the Family's prophet or do you follow blindley cause i been seeing alot of sunni so called brothers and sisters in Islam insulting our shia sisters here and brothers, now i find that the worst kind of ignorance haveing someone from another religion isulting us does not hurt but seeing our brothers it hurts, i do not like to speak out about these things i am scared of fitna, but i will defend my belief.
