The trains are labeled with the line (it will be either a letter or a number inside of a colored circle) and the line (numbers of the trains) will also be on the subway station sign before you enter the station. The color is consistent for a particular line, for example, the 1/2/3 trains all have red circles. They run along 7th Ave in Manhattan.
There are tons of maps around in the train station and atleast one in each car of the train. Station stops are clearly labeled and there will be an announcement when you arrive at a stop and what the next stop is (but these are sometimes inaudible). You will also have signs on the platforms telling you which direction the train is going (uptown & queens, uptown & bronx) or (downtown & brooklyn).
Ask someone, or you can ask the metrocard sales people inside the booths for directions, or if all else fails, stay in the middle of the platform and ask the conductor on the train.
The 4/5/6 along Lex Ave in Manhattan (eastside) and the L across town on 14th St both have the newer automated LED signs in each car. Some 2/3 trains (westside) on 7th Ave in Manhattan are also newer.

ok lets start with this:
the subway system is so simple, and thank god for them because i wont survive without subways HA
anyways
the letter/number of the train will be in front of the train, in the back and every few windows on each car, so you wont ever miss it
to know what stop you get off of, just look on the map, find out where you are going, get on the right train and then when the train stops on that stop, you get off
dont worry, the stops are nicely labeled so you will be fine
also a lot of the new subways have a system, like they tell you what the next stop is, and they also have a sign thing that shows evry stop your subway stops on, and there will be a lights to label what stops are next and so on
and buses are have names like in brooklyn, its b(watever number) ex: b3
and so on

As for how to know when to get off, the subway conductor will announce it plus you'll see the signs as you approach the station. Also, you could always ask someone for help. People are good with dispensing info.

get the subway map! all buses that run throughout manhattan are M(m for manhattan) and the block the run down
Ex: M23 cross town bus would pick up on 23rd street and go across down east side to west side. there is a map at each bus stop that will tell u all the stops and which direction it is going. subway is a little more difficult but always ask the people in the booth or in a burgendy vest for extra help! decide if u want to go uptown(bronx or queens bound) or down (brookyn) then get on the proper line all blue lines, a,c, e, run oalong 8th avenue, all orange lines f, d,v, b run along 6th avenue, all green lines, 6, 4, 5 run along lexington avene (east side) all puprple and grey run across town 7, l, all red lines run along 7th ave 1,9, 2,3 and all yellow lines run along 6th or 5th ave which is n, r, q, w, read the map and get familiar with where u want to go (avenue wise) and if u want to go uptown or down and ask for help! most new yorkers will help if u ask! we're not all mean :)

A lot of the newer trains have an LED display of upcoming stops and also announcements of the next station on a PA systems that you can actually understand. On the older trains you have to look at the maps that are on the platforms and in the cars to figure out your stop and then you have to remember either to count the stops or know the name of the stop just before yours as well as your stop so you don't miss your stop.

Some bus drivers make announcements of the next stop.
If you're crossing town at 14th Street, the 1,2,3 are at 7th Ave., and the A,B,C are at 8th Ave. Then at Union Square you can get the 4,5,6,N,R, and others.
The bus driver can let you know, and other passengers, too. It's really easy with a map.

look at the map, if you take train A, then look at the stop you will see the signs when it stops.
