Crime will happen in any neighborhood, it all depends on how aware you are of your surroundings. The following is a list of neighborhoods i choose not to go in and ive been in New York my whole life:

Manhattan:
East Harlem
Central Harlem (although recently it is getting much better)
Eastern Washington Heights (anything east of Broadway)

Brooklyn:
East New York
Brownsville
Crown Heights
Bedford-Stuyvesant
Red Hook (although recently it is getting better)
East Williamsburg (this is actually Bed-Stuy terrirtory, but realtors have taken to calling it E. Williamsburg to capitalize on the new money going into Wililamsburg)

Queens:
Jamaica
Long Island City (most parts, especially near Queensbridge)
Any neighborhood that directly borders Brooklyn ( most are run-down industrial areas)

Bronx:
South Bronx for sure

Staten Island:
I dont really ever go there, but from what i hear, most neighborhoods are good for the exception of those on the northern shore and those that are adjacent to SIRR (staten island railroad)

Of course. There are rough areas in every big city. Manhattan - Harlem, Bronx- Morisanna, Queens - South Ozone Park, etc,
