Gears, and a supercharger. 3.73's and a Vortech SQ-2, Paxton Novi 1000 or Procharger equivalent. After that get Heads, cam, and intake. You'll also wan't to bump up the exhaust at that point also. Visual upgrades are really up to the owner. Go to some mustang sites and look at the pictures. No matter what you do to the car, your going to find people who think it looks like garbage. There are so many Mustangs and people's opinions on what the best looking mods are vary as much as the owners personalities. Good luck and make your goals before you start spending money. The last thing you want to do is get done and not be happy with the output of the combo.

If you want a fast car that is cool then you should scrap the fuel injection altogether. Pull that motor out and strip all that crap off there then go to summitracing.com, order a high lift cam and lifter set (the cheapest summit ones work fine), a set of alumnum heads, an weiland intake and top it off with a Holley 650 4-barrel and a full chrome engine dressup kit. Make sure you have an healthy low restriction exhaust. Now once you have that all installed put a good set of aftermarket gauges in. Don't worry this set up rules and it won't ruin your gas mileage at all. I have an 81 Mustang that i put a 91 302 in and this is how I did it. I still have an open diff and 2.73 gears and it still runs mid 15's in the 1/4 and once i get 3.55 gears and a posi in her I should be runnning 13's. You will find parts are cheaper and more available for this old school kind of set up. Don't worry to much about ripping out back seats and stuff you will never notice the difference that makes.

convert to a 5 lug and go with either black or chrome 03 Cobra Rims and good tires
Maximum Motorsports racing suspension (if you cant get the whole kit get the adjustable castor/camber plates, eibach Pro lowering kit, sub frame connectors, strut tower brace, and some good shocks)
Vented large disc brakes all the way around (either the cobra brake kit or other name brand like baer brakes)
electric racing fan
aluminum racing radiator
3.73 gears for the rear end
racing clutch pack
lightweight flywheel
upper and lower intake manifolds
bigger throttle body
cold air intake
bigger mass air meter
upgrade fuel system (bigger injectors, bigger fuel rail, bigger fuel pump)
do a rear seat eliminator kit to drop weight
tinted windows
corbeau racing seats
racing harnesses
Supercharger (or if you have big money go twin turbo)

Depends on how much money you want to spend. The 347 is the way to go but if your on a budget a set of gears will be a nice improvement. If you have the auto tranny gey a stall converter. Basic bolt ons will really wake that thing up but don't think you'll be running with the vette's, not until you get her stroked anyway

work as your budget allows
a cold air intake and a good exhaust is a good place to start i have k&n cai and an SLP exhaust on my cobra really livened things up and you can tell the difference
kenny brown subframe connectors hotchkis upper and lower adjustable control arms an eibach pro performance suspension
im going a different route that most tho i want to handle and stop before i go any faster think about what your ultimate goals are strip racing circuit track solo scca different goals take different measures

best performance mods- 460/c6, 351w made 1994-97 (roller cam) or you could put a 347 stroker kit into your stock 5.0 block and make it a 5.6l :)
