Is he/she confined to a crate at night? That is the best place for a puppy at night. The heating pad thing sometimes works but be careful. It is electric and puppies like to chew so you might run the risk of pup getting a shock that could potentially be fatal. If you want to go that route put the heating pad underneath the crate itself.
The alarm clock thing also sometimes works but again, put it outside the crate and wrap it in a towel cause then the ticking is then muffled which is similar to moms heart in her chest.
If the puppy is getting used to you and you have a shirt you don't mind getting ruined, wear it for a few hours then give it to pup at night. Your scent may be comforting.
Sometimes a stuffed animal close in size can help.
Puppies do have to pee alot so it could also be that.
Start really getting the pup used to the crate during the day by feeding in there and offering water and treats in the crate. This also helps in the future cause most times a dog won't pee where they eat and sleep.
Unless you don't mind the pup always sleeping in bed with you don't start that. It's a hard habit to break over the years. Mine sleep in bed with us and we don't mind.
Sometimes it is helpful to keep the crate in your bedroom with you at night cause pup knows you are there.

I would start by bringing it to bed with you that is the easiest fix. IF that dont work turn the light on, make sure it has plenty of blankets to snuggle into and maybe a clock or radio to sooth it. Some puppies just need to cry till they adjust. I had 1 that way and she crate trained well. I have another that wont sleep anywhere but with someone under the covers. Remember dogs are pack animals and when you get a puppy you take it away from its pack and you become its new pack.

Totally and completley ignore it. Seriously it sounds mean but by this time the pup is trying anything to get attention, and if your even yelling and giving it negative attention it will be happy. So ignore and reward when good and you take the pup out. Be consistant, trust me. In a few days the crying will be all over. *Also, put the pup somewhere where it can see you at night, so that it knows you are there and didn't leave it. Try the warm watter bottle wrapped in a cloth. It helped my puppy too.

Where is the puppy? If you leave it all alone in a dark, silent room, it may be frightened. Keep a radio on and a night light. That may help. Some puppies love a stuffed toy to cuddle with as well. OR you could spoil it rotten and let it sleep with you. :-)

My dog did that when she was a puppy and I let her sleep in the bed with me. "Just for one night" I said to myself. Well, she's 5 years old now and still sleeps there.
I'm not suggesting this is a good solution, but if he/she sleeps in a crate, maybe you could put it in your bedroom just so he/she knows you are close by. It's still a baby and is probably a little lonely at night.

Put a heating pad in the crate/box. Ive also heard put a clock in there because it is similar to the mothers heartbeat. Just be firm and dont get it out everytime it cries or it will never stop crying :D

This is very normal separation anxiety. Make sure he is well exercised before bed time. Take him out to the bathroom if he gets up and cries, but right back to bed, this is not play time. Give him a special chew toy just at bedtime. Be very patient, he is still a baby--this will stop.

he's probably scared because he feels alone. My dog cried the first night. he got separated from 4 sisters so he probably missed them a lot. we got him a stuffed dog. he loved it and would go fast asleep. i guess it made him feel secure. he liked it so much he couldnt sleep withought it and would cry if it wasnt in his kennel with him.

Get the puppy out of the crate, take him outside for a pee / poop, then put him back to bed in his crate and you go back to bed.. Voila problem solved.

Give it a hot water bottle wrapped in a blanket, something that smells like it's mum and a clock wrapped in something soft to sound like the mothers heartbeat. let him sleep beside your bed for company, but ignore him when he cries and nothing is wrong. good luck!
