Endotoxins in Pharmaceuticals production are products of bacterial contamination. When bacteria break down endotoxins are produced by the lyses of the contaminating bacteria. They can be prevented by elimination of the organelle causing them (proper monitoring of the glassware, etc. or by Depyrogenation of the product.

endotoxin is another name for lipopolysaccharide (LPS), which is a component of gram negative bacteria.

To prevent endotoxin contamination of your products, practice aseptic techniques to avoid contaminating with bacteria. I believe there are also endotoxin removal kits sold by many research supply companies.
