JFK is the farthest airport from Westside Manhattan coming into NYC. Flying into Newark or LaGuardia would shave 10 mins of time off the cab ride. The last cab ride I took from JFK to my apt on the lower westside at 2PM in the afternoon took 2 hours (heavy Van Wyck/BQE traffic). Without traffic, 40 mins. Try to land early in the AM (before 7AM rush hour beginings) or in the PM (after 7PM) so you can avoid the trucks and buses.
Otherwise, take the airtran (monorail) to the A train and the A train gets you to the west side in about an hour (give or take for waiting, etc) and costs about $30-$40 less. The airtran is about $5 and the subway is $2. Obviously, if you are getting to the airport on off hours, the trains run less frequently. Luggage may also be a concern if you've got a ton.

Unless you have too much luggage to take up & down the subway stairs, The Airtrain/A-train combo ($7.00) may be faster & is certainly cheaper than a cab. Take Airtrain to Howard Beach terminal; switch to A-Train which runs right up the west side. A-Train is an express above Columbus Circ, so you may have to switch to the C, 1 or 9, depending on where you're going.

If I remember rightly ( it's been a while since I took a taxi from JFK) it takes about 45 minutes but is about $50.00
