This is a loaded question. It's like asking what's the best fruit or vegetable. Everybody has a marked preference.
Arguably, the "best" mountain bikes come from custom framesets, and are built out to your specific needs and wants. Turner and Ventana are just two, and they can be very expensive.
Most bikes are designed in the US, and built overseas in Taiwan. Giant, Trek, Specialized, Kona are all manufactured this way, and they offer good value and reliable products.
I personally like Santa Cruz, as they offer means to customize your bike and options at modest prices.
Mountain Bike Review has reviews on hundreds of bikes and framesets.
Spend some time trying out bikes, and make up your mind what makes the most sense to you. Your budget will go a long way in determining what brands to look at.

There are lots of good frames and bikes. You have to first choose a pricepoint. Above 2,000 bucks, probably all bikes will perform pretty well. But fit is more important, and not all brands fit different.
Top of the food chain, in my opinion, in no order:
Ventana, Titus, Turner, Knolly, Nicolai, Intense, Ellsworth, Yeti, Jeff Jones, Moots, Seven, Dean, Independent Fabrication and others.
Good all level brands:
Cannondale, Specialized, Trek, Marin, Giant, Iron Horse (the bikes sold at bike shops, not the line for wallmart), Kona.

There is no best brand of mountain bike, or of any bike for that matter. If you are looking for a high performance bike (great frame and popular components) for a cheap price go to: http://www.fezzari.com/mountain.htm I have had the Abajo Peak Pro for a year now and I love it!

there really are is no best brand of mountain bikes. some became famous because most ppl like the bike, which leads to the brands. i personally prefer carrera-for practicing skills

There is no real best brand.
Buy from any of the major manufactures and compare the price and components and buy the bike with the best value or from the dealer you are most comfortable with.

I agree this is a loaded question.
It's all up to opinion and who fits the bike to you. What works for me might not work for you.
If you looked in my garage I'd tell you that I love my Yeti.

the better quality of MTB's are KHS, Giant, Trek/Gary Fisher, and Specialized.
