Historically it would be the Dodgers, Braves, and A's that seem to continually benefit with young players coming out of their farm system and it is still true today.

The Dodgers - there's Kemp, Martin, Loney, Billingsley, La Roche and Abreu just for a start nowadays then there's the consecutive rookies of the year in the 90's (except Nomo who didn't come through the farm system).

probably the As. the As always have a small payroll but always churn out 90 win seasons consistently. and they always lose big players and still win like tejada, mulder, zito, hudson....the As always find a way to win and part of it is because of their awesome farm system. they can always bring in players to step in and play right away.
