I've commuted on MUNI, BART and CalTrain.
BART isn't so bad. I can usually put on my MP3 player and ignore, ignore, ignore. Ignorance is bliss. I also have a really bad sense of smell - a small blessing when it comes to public transportation.
MUNI on the other hand, lemme tell you. The absolute WORST is when you are sitting on the bus, going down some curvy street in SF, the bus is packed to the gills, someone's bag is resting on your head, and their smelly *** garlic/onion/boozy breath is like a cloud over your head. Ick!
CalTrain is ok.

I don't smell like BO after riding it, and really I couldn't care less about the carpet and seating (I have to stand 95% of the time anyway). But it would be nice if you could get to the station and actually know how long it will be until the next train comes instead of having to read this fascinating info about bikes, elevators etc. The Metro in DC uses their info boards (whatever you call those things) to contstantly show which 2 trains are coming next, so does the tube in London. I see no reason why Bart can't do the same.

I frequently use BART for both work and recreation. Occasionally, there are homeless-looking people on the trains, but they usually have more of a urine smell. I've not experienced a strong need to shower following a BART trip.

They are talking about replacing the fabric seats for just the reasons you noted--smells stay in them.
They finally had a surplus this year in their budget, so they're putting a large portion of it into cleaning services. Additional funding will add 24 people to clean train cars and stations, bringing the total number of car cleaners to an all time high of 115 positions.

Just reading your question I feel I need to shower/disinfect my hands/throw everything I am wearing into a wash all by themselves!
I wish they'd just go to hard seats like Muni - that way you can think its clean. Those fabics have been there since the begining - THE BEGINING!!!!! Over 30 years ago!
I agree with the price of the ride and now charging for parking they should have some money left over to do something about the unknown spots!!!

that's public transit for you.
BART is the most expensive subway system around and the nicest.
Way better than DC, Detroit, and NYC put together. They might be cheaper, but BART has better security and nicer cars.
Be happy with what you have.
and oh yeah, a lot of people stink on the outside, but some stink on the inside too.
