I'm thinking it was because Snape was SO significant to the story of Harry Potter. The sixth book was named entirely after him!

because the book that was owned by the half-blood prince(snape) helped him and got him into a lot of trouble and it was the big mystery thrughout the book,,until you find out it was snape at the end...

It was a pun--Snape's mother's maiden name was Prince (her first name was Diana, if I recall properly), and she was a full witch who married a Muggle. Hence, the "half-blood" Prince!
