You are talking about three different things here:
PCI
AGP
PCI-e
All three are different types of connections, and none will work in the other.
Generally speaking, PCI-e is better than AGP, which is better than PCI.
The newest cards are PCI-e.
However, it is possible find and AGP card that is better than a particular PIC-e card.
Why don't you just post the two cards you are thinking about? Then we could offer a better opinion.

The comparison is useless since a computer would never have both AGP and PCI-E slots, and you can't fix one into the other (and vice versa). Which I believe answers both of your questions.
Though if you really want to know, PCI-E is supposed to be a LITTLE faster if otherwise the two cards are identical (same chipset, same settings, and so on).

The answer is not "which is better", but "which will fit in your computer". Normally a computer will either a PCI Express or a AGP slot - but not both. So you have to use the one that fits the slot in your computer. That will be the "better" one for you.
You have to put a PCI-e into a PCI-e slot. It will not fit in an AGP slot. And an AGP will not fit in a PCI-e slot.

'better' depends on the video electronics on the card... a poor pci express card is potentially worse than a good 8x AGP card.
Does PCI express go into AGP or PCI slot? The clue is in the name... it only goes in with a hammer and won't work afterwards. It goes into a PCI Express slot.
