It's just an exclamation - something you say when suprised or scared suddenly or angry.

Others might say things like "dear god!" or "holey moley" or curse words at that time.

That's the only meaning - a silly exclamation.

Well, obviously it means that someone is surprised.

So when Hermione said," Merlin's Pants!", she only means," OMG! WHY!" or " THIS IS SO WEIRD!"

"Merlin's pants" is more of an inoffensive curse (cuss, US). In the UK, kids use "pants" meaning "rubbish". "What did you think of the film/movie?" "I thought it was pants!"
