It means check in after 3. It's cute, I have a Friend that figures you have to check in at that time or before, and doesn't believe me.
But it mostly is just policy that protects the hotel if it is an issue. If you are early, and your room is available, it is no problem. Keep in mind that a lot of people are traveling, so when they check out, they check out pretty early in the day. Plus check out is usually 11am or noon. So most of the time it is not an issue. But say if they have some large group of people like a sports team or a tour bus that has arranged to come in at a certain time or leave late, and their system will be hard pressed.
I have never been charged. You can let the hotel know you hope to check in early and they will expect you so you have a better chance of availability.
But if you can't check in, they will have no problems letting you check your bags.

A hotel's check in time is the time that your room will be ready by (cleaned and beds made and etc). You are (supposed to be) able to check in any time after that time.
If you get there way before 3, you probably will not be able to check in because your room won't be ready. Sometimes, you can still check in a little bit before check in time, but not always.
As far as the hotel checking you're bags, no hotel that I've ever stayed at has really given a crap about your bags - you check in, they give you your key, sometimes a little cart to take things to your room but that's it. No security checkpoint, no metal detector...nothing like that, just survelliance cameras. Can't speak for big cities or very well known hotels though, like NYC or Las Vegas or LA or somewhere like that. Biggest cities I've stayed in was on the outskirts of DC and Denver. My family prefers the Wilderness. :)

Some hotels won't charge an extra day's fee if you check in before the 3:00 check in time. Your best bet is to ask what their policy is, since each chain is different.
I have checked in a little early a couple of times, but didn't pay for anything extra. Other times, I had to kill a little time, as they didn't have a room ready for me yet.

It means you check in at three o'clock or onwards. checking in before three means being billed for one whole day. another day would count starting three o'clock.
most hotels do not check the contents of the bags. i guess, the security at the main door will just run their bomb detectors over them, not necessarily open your bags.

examine in time skill you won't be able to examine in earlier then 3pm - in case you get in there 5pm, 7pm, 9pm, and so on - you may examine in. lots of the main inns settle for pets. In some states there could be a puppy value on the hotel simply by previous issues.
