I believe it originated to prevent bakers from short changing their patrons. If the baker was caught giving less then a dozen their hand would be cut off. So, to be on the safe side, they always added an extra to the dozen.

A baker's dozen is 13 - baker's used to add one of whatever someone ordered to a dozen as an extra treat (sometimes they still do if you are a regular customer)

I work at Panera where we sell the Bakers Dozen and it is 13 because back in the day the workers would steal bagels so they put thirteen in just in case that happened.
