I think there is more to it than looking cool, for instance, take the Merrill Lynchy and his wife. Neither of them wore sunglasses and they were cool. The Architect and Oracle were cool.
The Keymaker wore spectacles. Where does he fit?
Possibly key exciles of the machine world in the Matrix did not wear sunglasses?

Now that I think of it a little more, could it be that beings from the older Matrices did not wear sunglasses? That would make the most sense to me. Remember the two henchmen kept by the Merrill Lynchy that his wife needed silver bullets to kill? They did not wear sunglasses either. Perhaps Yahoo is incorrect in telling me that I cannot answer my own question.

And now for the real answer.

CGI.

The people for the most part that wore glasses were involved in the action sequence and for that reason them having sunglasses made it easier to make them look like they were able to do things they could not have possibly been able to do with out computer generated graphics.

Imagine having have Keanu Reeves do all of the stunts he did or haveing to relpicate Smith a million times to the detail that you can see the iris of his eyes moving around in his head. It is too complicated so you put sunglasses on all the actors who will be fighting.

The Architect, The Oracle, and the Marivengians never fight in the movies.

Watch the films again and you will see what I mean. Fighters wear sunglasses.

That would be a question for the person in charge or wardrobe. Some people just look better with sunglasses then others. Also, maybe it was written into the script that certain people wear glasses and others don't.

It really wasnt my kind of movie so I think they wore sunglasses because even they did not want to see it.

Powers such as theirs were hard to contain. They didn't want the power flowing out of their eyeballs. Had to hide it.
