frosting! and of course the ingredients you choose to put in it. a muffin usually has fruits or nuts in them whereas cupcakes are mainly just cake...only smaller.

Cupcakes are more dense, sugary, and fatty. Its essentially a miniature cake. Plus, there is of course frosting on top. A muffin is more wheaty and is right in between a bread product and a dessert, wheares a cupcake is all dessert. A muffin, depending on how you make it, can actually be quite healthy and make a sufficient breakfast. It can also be made with whole grains. The same cannot be said of a cupcake, which is mostly oil or butter or shortening or whatever with a ton of sugar mixed in.

The ingredients. Cupcakes are little cakes. Muffins don't need to be. I wish I knew the difference of ingredients, but muffins tend not to be as sweet.

a cupcake is a desert and a muffin can be eaten at any time cupcakes are sweet with sugar and muffins depending on the type you get is not as sugary and is usually plain(corn bread)

A muffin is usually heavier in texture, not as sweet and includes fruit or nuts in the mixture.

generally speaking, a cupcake is more like cake and a muffin is more like bread. although I can think of examples that really blur the line.
