Originally(and still in some Guy Fawkes Day cross-burnings in Britain) the meaning was Anti Catholic since the Reformed Protestants rejected the use of the Cross until the late 18th or even early 20th cent.
Burning a cross was like burning a symbol of Catholicism and to a lesser degree a symbol of "weak and unreformed" forms of Protestantism like Lutheranism ,which used crosses and even crucifixes and religious images in Europe from the beginning.
The KKK is an AntiCatholic as well as racist,Antisemitic and anti"foriegn" Nativist ideology.
Some KKK spokesmen now call it "lighting' or "illuminating" the Cross because the plain cross is now so common in all forms of Protestantism-,just about.

The KKK is the only organization I've heard of that burns crosses, in the USA at least. I'm sure there are radical sects of Islam that do the same in the Middle East.
